A message that says "please review these exceptions" produces delays; a message that says "confirm the actual hours for these three missed punches by Thursday at noon" produces resolutions. If your organization has more than five managers receiving exception batches, use a standardized template so every manager receives the same format and instructions.
Expected outcome: Every exception for the pay period routed to the responsible manager with a specific resolution action and a deadline set 24 hours before payroll close.
3. Apply Resolved Exceptions
Enter manager-confirmed corrections into the timekeeping system. Attach the manager's written approval (email confirmation, system approval click, or signed form) to each corrected record. Every correction must have an attribution; a corrected record without a manager approval attached is an audit vulnerability.
If a manager misses the resolution deadline, escalate to their direct supervisor immediately. Unresolved exceptions that default to zero hours in the payroll system will result in incorrect paychecks, which create both employee trust damage and wage-and-hour compliance risk. Track which managers consistently miss deadlines; that pattern is an input to the coaching conversation (Procedure 3) and may indicate a training or workload issue.
Expected outcome: All resolved exceptions entered into the timekeeping system with manager approval documentation attached to each corrected record.
4. Cross-Reference Against the Schedule
Compare the finalized time records against the published shift schedule to confirm every scheduled shift has a corresponding time record or an approved absence code. This step catches a category of error that the exception report does not: the employee who simply did not clock in and generated no exception flag because no record exists to flag.
A clean exception report does not mean all shifts are accounted for. Walk each scheduled shift for the pay period and verify a matching time record exists. Any shift without a record and without an approved absence code is a payroll gap that must be resolved before export. This cross-reference is the step most frequently skipped in manual reconciliation processes, and it is the step that produces the most payroll corrections when added.
Expected outcome: Every scheduled shift in the pay period has either a matching time record or an approved absence code, with no unaccounted gaps remaining.
5. Calculate Total Hours by Pay Code
Aggregate regular hours, overtime hours, and paid-leave hours by employee and pay code. Confirm that totals match the system's automated calculation before export. Spot-check at least five employees per pay period against their scheduled shifts to confirm the automated totals are correct. Pay particular attention to employees who worked split shifts, transferred between departments, or had mid-period rate changes. These are the records most likely to produce calculation discrepancies.
Expected outcome: Total hours by employee and pay code verified against the system's automated calculation, with spot-checks completed for at least five employees.
6. Lock the Timesheet File
Apply the pay-period lock in your timekeeping system to prevent post-approval edits. The lock preserves the audit trail: once locked, any subsequent changes require a documented override with a reason code and an approver's name. This is not optional; an unlocked timesheet file that continues to accept edits after payroll export is an audit liability.
Confirm the lock timestamp and the identity of the person who applied it. Both data points become part of the audit record. If your organization is ever required to produce time records for a wage-and-hour inquiry or a dispute, the lock timestamp establishes when the record became the official version.
Expected outcome: The pay-period timesheet file is locked in the timekeeping system with a recorded timestamp and locking-user identity, preventing further unaudited edits.
7. Export to Payroll
Transfer the locked file to your payroll system in the confirmed format. Also verify that the total hours in the export match the total hours in the locked timesheet. If either check fails, do not submit; investigate and resolve the discrepancy before processing.

8. Archive the Exception Log
Retain the exception report, all manager approvals, correction records, and the schedule cross-reference for the pay period in a designated compliance folder. Maintain these records for a minimum of three years, or longer if your jurisdiction requires it. The FLSA requires employers to keep time and pay records for at least three years for wage computations and two years for supplementary records; state requirements may exceed these minimums.
Organize the archive by pay period so any future inquiry can be answered by pulling a single folder. Include the locked timesheet file, the exception report, the manager resolution emails or approvals, and the export verification record. A complete archive for every pay period is the strongest defense in a wage-and-hour dispute.
